Looking at the product comments, it seems the first comes with the new green processor which I think it is a clone of the Atmega128, and the second seems to have the Atmega64A. This is what i got from reading the product discussions. :)

As mentioned in the description one is for use with the old RF modules and the other with the new AFHDS2A ones. Firmware might be different on them to this purpose.

If you want to replace the original chip with another, I recommend the Atmega2561. It has the double of the flash memory, eeprom memory, and also RAM. It is supported by Er9x.

At least use an M128A (that's even cheaper than the M64)

Yes, that is the correct one.

And... Chip-Quik is a really good thing for removing the old chip.

The best and probably cheapest idea to remove the old chip is to use a 75W GU10 halogen lamp, ~1 minute and the chip is out :D
You need a socket, cable and some kind of stand (I made it from an insulated bent wire) to place the lamp ~10-15mm above the PCB.
Plus a liquid flux and sunglasses. The idea is from https://www.youtube.com/watch?v=HkO71G4wvo4 but there is no need for temperature measurement - just heat the chip and try to lift it with tweezers, starting from 30-40s.
The sunglasses are a must - under the lamp there is a small sun 8-)
Then "drag soldering" is a very good method to put in a new IC, some time ago I replaced the ATMEGA chip (from M64 to M128) using these solutions.

In my opinion, applying heat for so long could damage the PCB tracks..
