Same problem here. Setups which use LS on the X9D will not function correctly on the X9E without modification, which is a PITA for authors of 'canned' setups. Not the fault of the OTX devs, but of FrSky not adopting a consistent control ID mapping.

Hello Mike So, why don't you apply aileron differential within inputs, instead of mixers ? Diff at the Input level is applied to the stick input, and will reduce the aileron response on one side, which is not what we want. Potential issue with F3F setup version 3.0.0

There are two distinct parts to setting up flaps on a sailplane:
All is explained here.
- Servo calibration (i.e. setting the end points and balancing the two flaps)
- Applying an offset to achieve the correct neutral.

Thanks Romolo, that's exactly what seems to be happening. I have disabled fs in the Rx and after the short delay, all is working fine.

I don't have an EEPROM as I'm using C9X purely as an editor and sim (to port some Multiplex 4000 recipes).
The .eepc file which is giving trouble was saved from the v1.26. I've posted it in here:
