Yesterday i decided to try the openTX firmware on my old 9XR Transmitter. I used my AVRISPmkII and everything wen well. I backed up the existing eeprom and flashed the transmitter with the latest version of opentx. The transmitter works with the new firmware but by mistake i selected the wrong transmitter mode.
The problem is that now i can't communicate with the transmitter anymore. I get this error:

I tried using AVR Studio but i get the same type of error. I also uploaded the latest firmware to the programmer, but that did not make anything better.
My only guess is that i somehow messed up the fuses in the ATMega 64.
The radio resets when i try to up or download to it so some communication takes place. The radio works, but it expects the throttle on the right stick so it is a bit annoying to use.
Any ideas what to do?

The AVRISP-II has, I think, limited drive capability. This means it may struggle to drive the signal lines.
Two things to try:
1. Assuming you haven't done the telemetry mod, try with the THR and AIL switches in different positions (when "on", they load the programming lines).
2. Try slowing the bitclock (-B 100 option to AvrDude).

Still having trouble getting the throttle on the left stick. Do i change the setting under "settings" and upload settings or am i missing something?

On er9x, there is a setting in the RADIO SETUP for changing the mode. Unless it has been changed, openTx has a similar setting.
Go LEFT LONG from the main screen, then look for the "Mode" setting.
Which did you use, method 1 or 2 to get it to work?
I also use an AVRISP-II, but I also have some high current buffers I use external to the programmer to cope with the extra loading. I needed these buffers for my STK500 originally, otherwise I had to slow the bitclock to about 4kHz and wait many minutes to flash the radio!

method 1 worked!
I also found the setting on the radio! Now i'm ready to play with it!
But i do have one more question. I get this message in Companion:
- Your eeprom is from an old version of OpenTX, upgrading!
You should 'save as' to keep the old file as a backup.
What does it mean and how do i get rid of it?

You need to look at the versions of companion and openTx you are using. I think this is indication you copy of companion is more recent than your copy of openTx. I don't use them (I use er9x/eepe), so I'm not certain.
