Nothing that is done in the Simulator of Companion is saved. Try just deleting a a mix in the simulator then closing the Simulator and restarting it. The mix will still be there. Yes.
A slider is just a pot like S1, S2...
So create 3 logical switches remembering that the pot has values -100 to +100.
Use thes logical switches to set the flap positions mixes and to call out via SF.

It is best to set the flaps mechanically to be neutral in the 'up' position of the switch. It can be done with weights but you are then using 1/2 of the servo possible motion and thus putting a heavier load on the servos. You do not say what firmware or transmitter you are using. Do you mean aranis 9XD plus SE 2019? If so: There are two protocols supported by the Taranis 9XD plus SE 2019. More information is required. What transmitter and receiver are you using? (Make and model.) What is the name and version number of the firmware on the transmitter? Do you have two channels, one for each stepper motor/DRV8825? It is not obvious to me that the DRV8825 would support a reverse function...

I have no idea what "Dock in Main Window" is supposed to do, but I doubt it is supposed to close Companion when it closes.
I think you uncovered a bug.
I checked out on X9D and QX7, and it behaves the same. It is not Jmpr T16 unique.

If you mean changes you made while in the simulator started from Companion, It is normal to not save changes made by the simulator.
What PC are you using and what operating system.

That is not a FrSky receiver and may have some compatibility issues. There have been some problems associated with clone receivers. I think some have had either SBus or SPort problems reported. I do not believe FrSky makes a D8 rx with SBus. The D8 protocol is considered to be obsolete as far as new...

A common problem is the downloading of firmware for the X9D instead of that for the X9D+. This will cause symptoms that sound like yours. Your post is a lttle confusing in that you talk about 2.3.RC4 and a successful flashing of 2.2.4. They are not the same. Recheck that your profile in Companion is...

In the mixes you have throttle cut set to SHup.
Since that is the normal position, the throttle is cut unless you hold SHdown.
