You're misunderstanding limits. Limits of 25 mean 25 on each end. At 100% the pulse ranges from 1100uS (-100%) to 1500uS (0%) to 1900uS (100%).

At 75% it goes from 1200 (-75%) to 1500 (0%) to 1800 (75%).

Total doesn't come into it.

Limits of 75 are exactly what they say: 75. That's 25 less than 100, not 12.5.

My understanding is that S-bus is not compatible with Spektrum. You'll need male-to-male connectors (that's what HobbyKing calls them, though the gender logic is questionable).
EDIT: Correction -- apparently the PNP version comes with the necessary jumper cables.

For anything Spektrum-related, I start by selecting TAER as the channel order (only affects new models created AFTER it's selected). Mode and Channel Order are different concepts and different settings. Why not use the standard Spektrum channel order: TAER? Keep things simple.

Strong, new batteries.

If you look at the thread on RCGroups you'll see this addressed again and again. This is a model for high C batteries in excellent condition. Some find 30C is enough but many are using 40c and more.

All you are doing is substitute an FrSky transmitter and receiver for the usual Spektrum components. Make sure you use TAER channel order. Set limits for channels 1-6 at 80% to match Spektrum throws. My guess would be that it's really a 9XR Pro. The 9XR was discontinued quite some time ago and this sounds like a relatively new purchase. I've noticed people using 9XR to mean the Pro, presumably because they don't even know there was once an earlier version.

I think that version of OpenTX may not support the Multi protocol but more recent ones should. Anyway, no use speculating. You need to contact the OpenTX people on the firmware forum.

Yes, that's the answer. Module assumes it's getting AETR from the transmitter and helpfully converts it to TAER if DSM protocol is being used.

What does the Mixer screen in the transmitter show? That is what determines the channel order.

The Mixer channels must be in the order TAER.

This has nothing to do with the receiver.
